The rules say that each entry consists of one campaign or public service project and that each publication may enter up to three entries in this category, but when I try to enter my entry into the database it says that only one entry per publication is allowed.

Disregard the note in the database.  The rules state that three entries are allowed per publication.  Each entry consists of one campaign or public service project.
